I have just SNP genotyped a cohort and our collaborator has completed the statistical analyses using both simple association models and quantitative TDT to look for association with phenotype.

Now testing for simple association is generally thought to have more statistical power than using TDT (due to the large number of DNA trios that are not informative for TDT). However we have several statistically significant associations found using TDT that were not evident by simple association.

Any ideas why this may have occurred?
